Sugar question

I use myfitnesspal to track what I eat. I always go over my sugar limit, by quite a bit. I've cut out almost all junk food, the high sugar content is coming from my fruit. Is this bad? I'm guessing the sugar in fruit isn't the same as in cookies, right? Should I limit my fruit intake or just look past it?
