Oral nystatin for DS

I know you're not supposed to put things back in baby's mouth once it has been insure it during thrush. But the nystatin comes with a dropped to insert into their cheeks. I've been putting that back in the bottle but it occurred to me I probably shouldn't do that! But how else do I get it in his cheeks? Do I need to call the pedi and get more medicine??
